Parasites require a hospitable organism to reproduce and spread and have evolved multiple strategies to subvert their hosts. Parasites scavenge nutrients directly from host cells, evade the host immune system and even modify host behavior to increase their transmission. This course will explore the strategies used by a ubiquitous and harmful class of parasites to hijack the biology of their host cells. We will discuss pathogens such as Plasmodium and Toxoplasma, responsible for some of the deadliest and most pervasive infectious diseases on the planet. By exploring how these pathogens invade a host cell and replicate while evading the immune system, students will gain a broad understanding of basic cell biology, biochemistry and immunology, as well as learn techniques commonly used in cell biology. Students will be challenged to think creatively and flexibly to understand, critique, interpret, and design scientific experiments in the field of host-pathogen interactions.

How do we sense hunger? How do we sense pain? What causes growth in our bodies? How are we protected from pathogens? The answer to many of these questions involves small polymers of amino acids known as peptides. Peptides are broadly used as signal molecules for intercellular communication in prokaryotes, plants, fungi, and animals. Peptide signals in animals include vast numbers of peptide hormones, growth factors and neuropeptides. In this course, we will learn about molecular bases of peptide signaling. In addition, peptides potentially can be used as potent broad-spectrum antibiotics and hence might define novel therapeutic agents.

The aim of this class is to introduce the exciting and often under appreciated discoveries in RNA biology by exploring the diversity of RNAs—encompassing classical molecules such as ribosomal RNAs (rRNAs), transfer RNAs (tRNAs) and messenger RNAs (mRNAs) as well as newer species, such as microRNAs (miRNAs), long-noncoding RNAs (lncRNAs), and circular RNAs (circRNAs). For each new class of RNA, we will evaluate the evidence for its existence as well as for its proposed function. Students will develop both a deep understanding of the field of RNA biology and the ability to critically assess new papers in this fast-paced field. This course is one of many Advanced Undergraduate Seminars offered by the Biology Department at MIT. These seminars are tailored for students with an interest in using primary research literature to discuss and learn about current biological research in a highly interactive setting. Many instructors of the Advanced Undergraduate Seminars are postdoctoral scientists with a strong interest in teaching.

In this course, we will investigate the diverse types and functions of different RNA species, with a focus on "non-coding RNAs," i.e. those that do not directly encode proteins. The course will convey both the exciting discoveries in and frontiers of RNA research that are propelling our understanding of cell biology as well as the intellectual and experimental approaches responsible. The molecular biology revolution firmly established the role of DNA as the primary carrier of genetic information and proteins as the primary effector molecules of the cell. The intermediate between DNA and proteins is RNA, which initially was regarded as the "molecule in the middle" of the central dogma. This view has been transformed over the past two decades, as RNA has become recognized as a critical regulator of cellular processes.

This course is intended for both mathematics and biology undergrads with a basic mathematics background, and consists of an introduction to modeling biological problems using continuous ODE methods (rather than discrete methods as used in 113A). We describe the basic qualitative behavior of dynamical systems in the context of a simple population model and, as time allows, introduce other types of models such as chemical reactions inside the cell or excitable systems leading to oscillations and neuronal signals. Anatomy and Physiology is a dynamic textbook for the yearlong Human Anatomy and Physiology course taught at most two- and four-year colleges and universities to students majoring in nursing and allied health. A&P is 29 chapters of pedagogically effective learning content, organized by body system, and written at an audience-appropriate level. A grasp of the logic and practice of science is essential to understand the rest of the world around us. To that end, the CMB3e iText (like earlier editions) remains focused on experimental support for what we know about cell and molecular biology, and on showing students the relationship of cell structure and function. Rather than trying to be a comprehensive reference book, CMB3e selectively details investigative questions, methods and experiments that lead to our understanding of cell biology. This focus is nowhere more obvious than in the chapter learning objectives and in external links to supplementary material. The Basic CMB3e version of the iText includes links to external web-sources as well as the author’s short, just-in-time YouTube VOPs (with edited, optional closed captions), all embedded in or near relevant text. Each video is identified with a descriptive title and video play and QR bar codes. The Learning objectives align with content and ask students to use new knowledge to make connections and deepen their understanding of concept and experiment. All external links are intended to expand or explain textual content and concepts and to engage student curiosity. Links to full VOP lectures are now at the back of the book. include optional edited closed captions. All images in the iText are by the author or are from public domain or Creative Commons (CC) licensed sources. For all externally sourced images, CC licenses are indicated with the image. Beyond the Basic CMB3e, the freely available Annotated CMB3e contains interactive links and formative assessments in the form of Challenge boxes. A CMB3e Sample Chapter and CMB3e iText for Instructors model additional interactive features, including short 25 Words or Less writing assignments that can be incorporated into almost any course management system, and all of which the author assigned as homework in his flipped, blended course. These assessments aim to reinforce writing as well as critical thinking skills. The CMB3e Sample Chapter is freely available for download; the CMB3e for Instructors version of the iText is available on request. My goal in writing this iText is to make the content engaging, free and comparable in accuracy and currency to commercial textbooks. I encourage instructors to use the interactive features of the iText (critical thought questions, YouTube videos, etc.) to challenge their students. With all of these enhancements, I encourage students to think about • how good and great experiments were inspired and designed, • how alternative experimental results were predicted, • how data was interpreted, and finally, • investigators (and we!) arrive at the most interesting “next questions”. The online iText is the most efficient way to access links and complete online assignments. Nevertheless, you can download, read, study, and access many links with a smart phone or tablet. And you can add your own annotations digitally, or write in the margins of a printout the old-fashioned way! Your instructor may provide additional instructions for using your iText.

Anthropology is the study of humanity, in all its biological and cultural aspects, past and present. It is a four-field discipline comprised of biological anthropology, cultural anthropology, archaeology, and linguistic anthropology. The focus of this book is biological anthropology, which explores who we are from biological, evolutionary, and adaptive perspectives. Labs in this book supplement the information gained in lecture, as well as providing some perspective and experience with hands-on applications of ideas in pest management. The labs are presented in week-by-week order, so the pre-labs and reading for week 1 are labeled “Pre-Lab 1” and “Week 1 Reading”. Pre-Labs are assignments to be done before lab meets, and will be due at the beginning of Lab. Complete the labs using your textbook, web resources, or the reading assigned for the week. Readings are short 1-3 page “chapters” covering background topics pertinent to the upcoming lab, particular groups of insects/arthropods, or methods used in Pest Management. This should be read before coming to Lab each week. Lab Assignments need to be printed and brought to class so that they can be completed as a group in Lab. It is sometimes helpful to read through the assignment ahead of time to get an idea of the subject matter for the week.

A Primer for Computational Biology aims to provide life scientists and students the skills necessary for research in a data-rich world. The text covers accessing and using remote servers via the command-line, writing programs and pipelines for data analysis, and provides useful vocabulary for interdisciplinary work. The book is broken into three parts: Introduction to Unix/Linux: The command-line is the “natural environment” of scientific computing, and this part covers a wide range of topics, including logging in, working with files and directories, installing programs and writing scripts, and the powerful “pipe” operator for file and data manipulation. Programming in Python: Python is both a premier language for learning and a common choice in scientific software development. This part covers the basic concepts in programming (data types, if-statements and loops, functions) via examples of DNA-sequence analysis. This part also covers more complex subjects in software development such as objects and classes, modules, and APIs. Programming in R: The R language specializes in statistical data analysis, and is also quite useful for visualizing large datasets. Welcome to the wonderful world of microbiology! Yay! So. What is microbiology? If we break the word down it translates to “the study of small life,” where the small life refers to microorganisms or microbes. But who are the microbes? And how small are they? Generally microbes can be divided in to two categories: the cellular microbes (or organisms) and the acellular microbes (or agents). In the cellular camp we have the bacteria, the archaea, the fungi, and the protists (a bit of a grab bag composed of algae, protozoa, slime molds, and water molds). Cellular microbes can be either unicellular, where one cell is the entire organism, or multicellular, where hundreds, thousands or even billions of cells can make up the entire organism. In the acellular camp we have the viruses and other infectious agents, such as prions and viroids. In this textbook the focus will be on the bacteria and archaea (traditionally known as the “prokaryotes,”) and the viruses and other acellular agents.
